So the outlet is different on KB and Whipple chargers, but is the base flange different from 5.4 to 4.6 engines?

I would say that there is a significant difference in the base flanges from a 5.4 to a 4.6. Take a look at Steigeimeier's website and you can see how different the bases of the Eaton's are. The KB's & Whipple's would have to be the same since they all ust the stock intakes.
