I have an 03 cobra with a 2 step, set at 3500, it works as it should, but when I go, it still has the limiter set at 3500 in gear while going, idk what's goin on, any ideas

Did you set it? You may have just set the rev limiter, not the two step. Return it to what it was set at before.
Do you have you wheel speed sensors still? The sct "2 step' works off the abs wheel sensors. If everything is set correctly and it's still not working you may have a wheel sensor problem!
