ok, now im being told they want to replace the whole tranny instead of rebuilding it.
the price im being told is 1500 for the tranny, 200 for labor, does that sound right for replacing a tranny?
you might wanna condiser paying a little extra and have a built transmission from promotion sent up. i think its something like 1800 for the tranny but it can hold 750 ftlbs of torque.
there is florida so youd have to pay some shipping too but it would be worth it IMO

When I had my transmission rebuilt in the Corvette, they rebuilt it, put in new clutch packs, 2200 stall and a new output shaft, fluids, labor; it all came to $1200. It was a 700R4 Transmission.

are 94-04 auto transmissions the same? if not, what years are different? I might be able to help you out.
ok, im not totally sure its the tranny now, here is the two error codes i got, one is a celanoid code, one is a drive cycle code
p0750
p1000
P0750 is a shift solenoid malfunction
P1000 is a "diagnostic test complete" code.
so the transmission might not need a rebuild, but it is transmission related.
I couldn't find a part number for a shift solenoid but i'll keep looking
just did some more searching and a P0750 for the mustang is
shift solenoid #1 circuit.
compare this with P0751 which is shift solenoid #1 performance.
This leads me to belileve you may have a switch or circuit failure.
I also found this thread on mustang forums that might help diagnose the circuit:

Just an FYI....I've seen and heard of quite a few Chrysler trannys where the shift solenoid (not sure if that's the exact part, but you'll get the point) goes bad.....shops claim the tranny needs replaced which is BS...they keep the "bad" tranny, replace the "solenoid thingy", sell it, and make some serious $$$ all around. Perhaps someone else can chime in, but I agree with Philly and due to the codes, I do not think you have a bad tranny. just my 2cents
could very well be... i'd definitely suspect that first.
and if a tranny shop ever tried to pull that shit on me, i'd help find some old vw transmissions their way through their front window  to shoddy shops
